A friend of mine is interested in Tor. If I set up Tor on her box, and I have root access, should I list her relay in my relay's family, or should I list my relay in her relay's family?

Both, since you have administrative access to each one.

When two servers both declare that they are in the same 'family', Tor clients will not use them in the same circuit.
