In Filezilla's Site Manager (leftmost button), you can choose the
protocol you wish to use (FTP, SFTP) for any given server entry.

In order to make Filezilla use Tor, go to the Settings dialog and
navigate to "Generic proxy" under "Connection".
There, enter the following:

Proxy host = 127.0.0.1
Proxy port = 9050

Tor must be installed and running of course.
