Andy,

 I had the same problem a while ago, the non-active relay will soon disappear. The relay with the three flags is currently not running so in time it will no longer be displayed.

I've had one appear as two when it was reinstalled and Atlas took some time for the old version to disappear.

The fingerprints are different so you may have done just that. Atlas will watch for a while then the older one will not appear.
